If you enter the tables by hand when the engine is running then they'll have been uploaded, although its always a good idea to burn.

As for running on, what switch position is VEMS active on? Also I've come across issues with ground-loops and bad flyback where the VEMS gets held high and keeps things running.

VEMS is wired up to +12 switched, on only when the key is in RUN position.

My flyback line is configured as follows. Injector harness has a big +12v line that is connected to all the injectors. This line goes back to a relay. The flyback line is spliced in between the relay and injector harness.

Is this with the transient suppression diode in the flyback line?

Also what other solenoids do you have controlled by VEMS?  Are these individually wired with flyback diodes?

I've had strange ground-loop issues that have caused strange behaviour like this, in the end I had to drive the fuel pump relay from a spare FET channel as the p259 connection was causing the engine to run on...
