Brooken ECU?

Hello, i have an LS V8 Engine with VEMS 3.6.

Yesterday i was out and driveing, when my alternator suddenly stopped charging.
So the car stopped cause of to low voltage, i called a friend that came with a battery but it was not fully charged.
So we switched the battery and tried to start it but it was to low, for the v8 to crank, after testing another battery, that also was lo low for crank, did we try to see if we could fix the alternator issue, and charge my old battery by take a pair of jumpercables from his car, after a while, we had the jumper cabels on and tried to start it again, but then i was not able to connect to the ecu from my computer, and the fuel pump dit not run, now it was power enough to crank, but it didnĀ“t start. Ive heard the fuel pump go when we had the bad batteries connected, and the computer was on saying that the battery voltage dropped to 6V when cranking.
   
We towed the car home and starting to fault check,  i have 5v on the 5V supply EC36, pin 28.

If the Ecu should be fried should i have 5V on the pin 28?
Is it any idea to open the box up or shuld i just send it in for repair?

Yes, it is possible to be fried and still feed 5V out. There is few independent 5V regulators on-board. And 5V means just "physical" health of one part of board. However we have "mental" part also - microcontroller...

Okay, Is it no idea to troubleshoot anything more by my own, or is it just to send it in for repair?

And after the repair is they going to tell me what it was that was broken and how to prevent it from happening again?
